It was Milan that had started the brighter of the two sides, Christian Pulisic forcing a smart save from Marco Carnesecchi just 12 seconds into the contest.
Alvaro Morata curled the ball past the Atalanta keeper to hit the back of the net on six minutes, but he didn't beat the offside flag and was denied him an opener.
It was Atalanta that would be first to score legitimately.
Marten de Roon lobbeda free-kick from the left touchline dangerously into the box, and Charles De Ketelaere, who scored twice in Atalanta's 6-1 thrashing of Young Boys in the UEFA Champions League in midweek, rose highest to power home a header on 12 minutes and put the hosts in front.
Ten minutes later, though, the sides were level as Milan made use of Rafael Leao's pace down the left wing, and he fired a ball across the face of goal for Morata to tap home easily, the Spaniard this time keeping himself onside.
Milan almost let the hosts back in the next minute but Raoul Bellanova shot straight at Mike Maignan in the Milan goal.
The second half saw Atalanta continue to fire efforts towards Milan's goal, and Lookman almost put the hosts ahead through a quick counter-attack on 79 minutes with a powerful shot that Maignan saved well low to his right.
Lookman forced Maignan into another save on 86 minutes but from the resulting corner, the French keeper could do nothing as Lookman snuck in unnoticed at the back post to claim the winner.
With 17 shots to Milan's six, Atalanta was arguably the deserving winner, and its ninth straight league win moved it two points clear of Napoli at the top of the table with 34 points ahead of Napoli's match against fifth-placed Lazio on Monday (AEDT).
For Milan, it was more disappointment in what has so far been a frustrating season. It now sits seventh on the table 10 points behind Napoli and four points adrift of the top six.

in the area, the last remaining opposition stronghold for years.
Hezbollah was “the main force” in the government’s control of Aleppo, said Rami Abdurrahman, head of the Observatory.
In a phone call with his Syrian counterpart, Iranian Foreign Minister Abbas Araghchi described the insurgent attacks in Syria “as a plot orchestrated by the U.S. and the Zionist regime following the regime’s defeat in Lebanon and Palestine.”
Insurgents posted videos online showing they were using drones, a new weapon for them. It was not clear to what extent the drones were used on the battleground.
Insurgents attacked a military airbase southeast of Aleppo with drones early Friday, destroying a helicopter, the Anadolu Agency reported. The opposition groups also seized heavy weapons and military vehicles belonging to the government forces, the agency said.
